      <title>Arthropod Kraken2 Database v1</title>
      <description>Kraken2 Arthopod Reference Database v.1Kraken2 (v2.1.2) database containing all 2,593 reference assemblies for Arthropoda available on NCBI as of March 2023.

This database was built for and used in the analysis of shotgun sequencing data of bulkDNA from Malaise trap samples collected by the Insect Biome Atlas, in the context of the manuscript "Small Bugs, Big Data: Metagenomics for arthropod biodiversity monitoring" by authors: López Clinton Samantha, Iwaszkiewicz-Eggebrecht Ela, Miraldo Andreia, Goodsell Robert, Webster Mathew T, Ronquist Fredrik, van der Valk Tom (for submission to Ecology and Evolution).

For custom database building, Kraken2 requires all headers in reference assembly fasta files to be annotated with "kraken:taxid|XXX" at the end of each header. Where "XXX" is the corresponding National Center for Biotechnology Information (NCBI) taxID of the species. The code used to add the taxID information to each fasta file header, and update the accession2taxid.map file required by Kraken2 for database building, is available in this GitHub repository (https://github.com/SamanthaLop/Small_Bugs_Big_Data)  (also linked under "Related Materials" below).

ContentBelow is a list of the files in this item (in addition to the README and MANIFEST files), and their description. The first three files (marked with a *) are required to run Kraken2 classifications using the database.

- * hash.k2d.gz - A hash file with all minimiser to taxon mappings (855 GB).
- * opts.k2d - A file containing all options used when building the Kraken2 database (64 B).
- * taxo.k2d - A file containing the taxonomy information used to build the database (385.9 KB).
- seqid2taxid.map.gz - A file containing contig accession numbers and their corresponding taxids (810.6 MB). Note that this file is needed by Kraken2 when building the database, and as it was updated during custom building, it has been included for reference, but it is not required to use the database for classification.
- genome_assembly_metadata.tsv - NCBI-generated table (tsv format, gzipped) of all reference assemblies for Arthropoda as of March 2023, which were used in the database construction. This includes columns: Assembly Accession, Assembly Name, Organism Name, Organism Infraspecific Names Breed, Organism Infraspecific Names Strain, Organism Infraspecific Names Cultival, Organism Infraspecific Names Ecotype, Organism Infraspecific Names Isolate, Organism Infraspecific Names Sex, Annotation Name, Assembly Stats Total Sequence Length, Assembly Level, Assembly Submission, and WGS project accession.
How to use the database- Download the hash.k2d.gz, opts.k2d, and taxo.k2d files to the same directory (e.g. /PATH/TO/DATABASE/).
- Unzip the hash.k2d.gz file.
- Install or load Kraken2 to run classification on sequencing data using the database.
- When running Kraken2, indicate the path to the directory (not the individual files) with the --db flag (e.g. kraken2 --db /PATH/TO/DATABASE/ ...).
Note that the whole database must be loaded into memory by Kraken2 to be able to classify any sequencing reads, so ensure you have access to enough memory before running (the uncompressed hash file is around 1.1 TB).

We also recommend using the Kraken2 option --memory-mapping, as it ensures the database is loaded once for all samples, instead of once for each individual sample, saving considerable time and resources.

      <title>Data för "Växtidentitet avgör hur många pollinatörer, naturliga fiender, växtätare och nedbrytare som finns i blomsterremsor"</title>
      <description>Vi utvärderade 27 blommande växtarter för deras förmåga att stötta funktionellt viktiga ovan- och underjordiska organismer - pollinatörer, naturliga fiender, växtätare och nedbrytare - och bedömde hur växtegenskaperna blomyta, högblomningsperiod, livscykel och täckningsgrad påverkar dessa organismgrupper. 

Studien genomfördes under två år på två platser.

Pollinatörer (blomflugor och vilda bin - inklusive humlor och solitära bin) undersöktes med visuella observationer under 60 sekunder två gånger i veckan under blomning. Bladlevande leddjur (rovdjur, parasitsteklar och växtätare) samlades in med hjälp av en lövsug (30 sekunder i en kvadrant på 1 x 1 meter) i försöksrutorna med öppna blommor.  Som underjordiska organismer provtogs nematoder (rovdjur, växtätare och nedbrytare) i slutet av varje växtsäsong genom att kombinera tre jordprover per ruta (2 cm i diameter, 15 cm djup) till ett samlingsprov. All data summerades på rutnivå per plats och år. 

För växtegenskaperna noterades blomyta och täckningsgrad varje vecka i en kvadrant på 1 x 1 m, inom två dagar efter provtagningen av pollinatörer och bladlevande leddjur. Tidpunkten för högblomning för varje växtart definierades som det genomsnittliga veckonumret mellan de två på varandra följande veckorna med det högsta antalet öppna blomställningar. Växtarternas livscykler klassificerades som ettåriga eller fleråriga (fleråriga och tvååriga).

      <title>Data för: Annual flower strips under the ‘All of Sweden blooms’ initiative - how do they perform for pollinators, natural enemies and herbivores?</title>
      <description>Vi provtog pollinatörer, naturliga fiender och växtätare genom visuella observationer, gula klisterfällor, fallfällor och skottavräkningar samt uppskattade predation med bladluskort i åtta par pollinatörsattraktiva ettåriga blomsterremsor och kontrollfältkanter och deras intilliggande spannmålsfält i Skåne, Sverige 2021. 

Fältkanterna (blomsterremsa vs spontan vegetation som kontroll) karakteriserades genom att uppskatta procentandelen växttäcke och den totala blomarean (för varje art beräknade vi antalet blomenheter x genomsnittlig blomarea) i åtta 0,6 x 0,6 m kvadrater jämnt fördelade längs en 100 m lång transekt. Data samlades in två gånger under blomsterremsans blomningsperiod.

Pollinatörer (blomflugor, honungsbin, humlor, solitärbin och fjärilar) som besökte blommor undersöktes under 10 minuter längs en 100 m lång och 1 m bred transekt i varje typ av fältkant. Pollinatörer undersöktes två gånger under blomsterremsans blomningsperiod; samma dagar som karakteriseringen av fältkanterna gjordes.

Bladlevande naturliga fiender och växtätare samlades in med hjälp av gula klisterfällor (20 cm x 12,6 cm). Fyra fällor av varje typ placerades längs den 100 m långa transekten i fältkanterna och ytterligare fyra i det intilliggande spannmålsfältet, 10 m från kanterna, för totalt 16 fällor per plats. Fällorna placerades med 20 m mellanrum inom varje transekt och var kvar i fältet i sju dagar. Data samlades in två gånger under blomsterremsans blomningsperiod. Till följd av det stora antalet fällor bearbetades och identifierades endast tre fällor per transekt.

Marklevande naturliga fiender provtogs med hjälp av fallfällor tillverkade av polypropylenbägare (12 cm diameter) fyllda med 200 ml tvålvatten. Fyra fällor av varje typ placerades längs den 100 m långa transekten i fältkanterna och ytterligare fyra i det intilliggande spannmålsfältet, 10 m från kanterna, för totalt 16 fällor per plats. Fällorna placerades med 20 m mellanrum inom varje transekt och var kvar i fältet i sju dagar. Data samlades in två gånger under blomsterremsans blomningsperiod. Till följd av det stora antalet fällor bearbetades och identifierades endast tre fällor per transekt.

Vi räknade och identifierade alla leddjur som hittades på fyra grupper om fem skott längs varje transekt i den intilliggande grödan, med ett avstånd på 20 m, vilket resulterade i 80 skott per plats. Data samlades in två gånger under blomsterremsans blomningsperiod. 

Bladluskort sattes upp i  spannmålsfälten för att uppskatta predation av bladlöss. Fyra grupper med två kort på marknivå och två kort på vegetationsnivå sattes upp längs varje intilliggande grödotransekt, med ett avstånd på 20 m, vilket resulterade i 32 kort per plats. Bladluskorten placerades ut samtidigt som det första provtagningsintervallet för skottavräkningarna. Efter 24 timmars exponering samlades korten in och de kvarvarande bladlössen räknades. Denna undersökning genomfördes endast i fyra av de åtta fälten.

Alla data aggregerades över prover och undersökningsrundor för varje fältkanthabitat och det intilliggande spannmålsfältet.

Hushållningssällskapet gav stöd genom att identifiera lämpliga försöksplatser, underlätta kontakten med lantbrukarna samt granska och redigera den slutliga manusversionen som hör till datasetet.
