A Multicenter Swedish Histopathology Image Dataset of Pediatric Central Nervous System Tumors

https://doi.org/10.17044/SCILIFELAB.34767084
This record describes version 1.0 of a multicenter dataset of digitized hematoxylin and eosin-stained histopathology slides of pediatric central nervous system (CNS) tumors, collected through the Swedish Childhood Tumor Biobank (BTB) from six Swedish university hospitals between 2013 and 2023. The data are pseudonymised personal data under the GDPR and are therefore not deposited here. Access is provided by BTB mentioned at: www.barntumorbanken.se CONTENT The dataset contains 1366 whole slide images (WSIs) from 535 cases in 516 subjects aged 0–18 years at primary diagnosis. Of these, 499 subjects have a tumor diagnosis covering 10 categories, 26 families and 39 types according to the WHO 2021 classification of CNS tumors. 17 subjects have non-tumor diagnoses. FILES One file per WSI, named [WSI ID].ndpi or [WSI ID].svs, organised in one folder per centre: Stockholm (226 WSIs), Gothenburg (289), Lund (126), Linkoping (165), Umea (179), Uppsala (381). The dataset also contains clinical_information.csv (one row per WSI). CLINICAL VARIABLES wsi_id, subject_id, recurrence, center, sex, age at diagnosis (months), WHO 2021 category, family, type and subtype, original diagnosis and tumor location. SOFTWARE NDPI and SVS files can be opened with QuPath, NDP.view2, Aperio ImageScope or the OpenSlide library. ACCESS Access is granted for research on childhood cancer to projects with ethical approval, after review by BTB and Stockholm Medical Biobank, and a signed data transfer agreement. Approved researchers receive the files through a secure download link. The procedure for the researchers: - Present a valid and relevant ethical approval that concerns pediatric cancer research and includes an appropriate data management plan for processing and protecting personal data - Send an application for data acquisition to BTB by filling out the forms: https://www.barntumorbanken.se/blanketter - Send in the data transfer agreement available in the link below: https://www.barntumorbanken.se/s/BTB-Data-Transfer-Agreement_sep2023.docx - After approval, the user can make an account at https://nextcloud.com/sign-up and get access to data under controlled-access via the secure infrastructure.
